I went to check the grease in my bearings and found it looking like this? Should this be sticking out that far? What do I need to do?

It should not be out that far. There's a spring that goes between the metal edge and the blue part. Either the blue part slipped past the spring and past the metal edge or the spring popped completely out. I'm no expert, but I would remove it from the hub, clean it up inside and out and see if all the pieces are still there and if it can be put back together. A replacement isn't too expensive.

So I checked my bearings and races and they were good. I went to get a replacement seal #AD2527E and it is not as deep as the seal that it's replacing. I've read on other forums that as long as it sits flush in the hub it will be fine. Is this correct?

if your talking about the metal ring that holds the actual seal yes, what matters most is the rubber seal fitting properly.
