I have an 08 Cougar and my passenger seat storage compartment is always damp, no standing water though.

Also make sure the strap is not in-between the seat and seal. Done that before ton of water in there after that LOL!!

Yea there are drain holes in the corners around the the seat, make sure those are not clogged/plugged.

I would raise the seat and slowly run some water around the seal without going over it. You may need to plug weep holes to get some water standing around seal to see if/where it's getting through. Water runs downhill and will find the smallest hole. Let me know what you find and I can tell you how to fix it.
Should be easy.

i am not sure if the mounting screws for the seat bases penetrate into the storage area beneath the seat, if they do water could be flowing through the screw holes.

the seat bottom should fit very snug to the seat backs so wind pressure does not raise the seat when trailering. if they are snug and the storage areas seal is good (check for loss of adhesion around the entire gasket) then I would spray water at the front to the seat and mounting base, and see if water gets from the front.
