It obviously sounds like you're having problems with how the seats are sealed. Put this question on the BassCat Owners Board and I'm sure you'll get a fix. +1 or call Pete in Parts at BCB. He's always very helpful.
Whether you think you can or you can't, you are probably right.

I have an 08 Cougar and my passenger seat storage compartment is always damp, no standing water though.

I would raise the seat and slowly run some water around the seal without going over it. You may need to plug weep holes to get some water standing around seal to see if/where it's getting through. Water runs downhill and will find the smallest hole. Let me know what you find and I can tell you how to fix it. Should be easy.

i am not sure if the mounting screws for the seat bases penetrate into the storage area beneath the seat, if they do water could be flowing through the screw holes.
the seat bottom should fit very snug to the seat backs so wind pressure does not raise the seat when trailering. if they are snug and the storage areas seal is good (check for loss of adhesion around the entire gasket) then I would spray water at the front to the seat and mounting base, and see if water gets from the front.
