I have dual batteries running on a 1985 50hp force. The main battery has heavy battery cables connecting it to the motor and the secondary battery has 2 wires connecting to 2 terminals and then to the motor. I am guessing the terminals are a unidirectional power filter of some sort. I am assuming that the motors alternator charges both batteries, is this a safe assumption? Is there a wiring configuration that I could have connected that would allow the boat to function properly but the alternator not to charge both or either of the batteries?

Last question, does anyone know of a webpage that has wiring schematics for a standard bass boat and accessories?

Got some pix of your setup? I don't recommend taxing an alternator like would be on a 50 hp to keep two batteries charged up.

As far as a web page with wiring schematics for a boat, I can't say I've ever seen one. If you were closer to me, I'd be glad to give you a hand.
