On my boat I have two batteries in one of the black boxes without the top on them. If you have them charged up and they have filled up with the water from the rain Will the batteries be hurt. I poured the water out of them and was just curious. With the colder weather coming should I be sure that it doesnt freeze up the water in the battery box.

You poured the water out of the battery or the battery box? If your batteries were submerged, I would repalce them and cover that battery box.

A charged wet cell battery is setting in a box partially filled with water that happens to freeze....
My guess....
The battery exterior case is rugged enough to withstand the water and the pressure of a little frozen water standing around it's base.
The inside components of the charged battery will not be damaged by being exposed to freezing temps. They reach freezing temps all the time in our cars each winter.
The plastic 'box" itself might crack if the frozen water expands enough.
