I am needing to pump some water from one holding tank to another at a remote location. I really don't want to buy a deep cycle battery just to run the bilge pump. Can I just wire some alligator clips to a bilge pump and connect it directly to my truck while the truck is running?

yes you can, but to be safe, I would put an inline fuse on the the jumper.
