If comfort while fishing is your main concern, I'd go with a sit in. I've had both hips replaced and some back issues to boot. I have always had more trouble getting comfortable on my Scrambler. I can sit in the Otter all day. Seats seem to be the issue with me and most sit in's, Vapor included, have more rigid seats.
I use the Scrambler for bay fishing, where re-entry in deeper water trumps the comfort concerns.
Oh, and sitting above the seat in the Vapor is not dangerous...
If you know how to swim!!!

Sitting up high also put the center of gravity higher and on that yak you will be swimming in short order..

Check around at some of the kayak retailers, they may have last years floor model or a demo that you can get at a pretty good disount. Also look at the Native Ultimate they are designed with good seat and stability.
