third set of new batteries, trolling motor runs great for 5 hours and then batteries deplete, charger seems to work, light turns green, Does anyone know how I can use my multimeter to determine if the system is shutting off too soon.

Check the batteries, after charging, with a load tester.

my son had the same problem .. I asked him what speed he ran his troller on ..he replied pretty high .. two 115 amp batteries are 200 usable amp hours 70 pound thrust on high use's approx 30-40 amps per hour five hours is about right
he backed off the speed , and could fish all day
