You can buy cans of Gel Coat at many places. I know West Marine sells it. If you are looking for a cheap fix. If it is not visible and you really dont care how it looks you can just clean the area with Acetone and just brush on the Gel Coat.
Its not pretty but it works!

If you are trying to repair scratches in clear Gel coat try this stuff it works great and won't turn yellow and is available at most auto parts stores!!!

I had some bad scratches on the front of my boat where the previous owner let the trolling motors metal bracket scratch all over the gel coat. A quick spray of this and it looks tons better the only way to tell it was scratched is to feel it.

I used evercoat I think that's what it's called. Work great. Now I have a black boat and it was easy to match color. They give you a color chart in it also. Worked good for small dings.
here is what i used

I have done it. it is VERY tedious and time consuming. But it can be done. You can have your dealer order the gelcoat color needed. But if it has metal flake in it I would let a shop do it.
