I wrote Lowrance with that question some time ago and here is their response copied from my email. Since Lowrance and Eagle are very similar here ya go!

There is potential for interference if the transducer cone angles cross over each other. The base of the cone angle is one third of your depth. For example: in 15 feet of water the base of the cone angle would be 5 feet in diameter. As long as the base of the other transducer falls out of the 5 foot area there would be no problem. So the greater your depth the more this potential increases. Furthermore the greater sensitivity of these newer units will pick up on those additional signals even outside of that central cone.
To avoid this to a point, you can adjust the ping speed, so the units are not transmitting at the same rate. You can also turn the sensitivity down a bit to decrease the cone angle of the transducers.
Built in transducer vs. strap onto the trolling motor, you will see very little difference. These transducers operate on the same frequency and have the same cone angles. Performance wise, both types of transducers work very well.
