Saturday my trolling motor started making the most God awful noise I've ever heard and even stopped turning at one point.

I took it apart yesterday and discovered that about 1/3 of one of the magnets had shattered. After cleaning it out and getting it back together, the noise is gone and it seems to be running just fine.

Can the magnets be replaced? How long can I expect it to hold together?

You need to replace the housing. The magnet will continue to chip. This will cause more damage in the lower unit.
