I am well aware if i leave/transfer money or other securities in a will to my son it is secure if that money is not co-mingled with his wife. Does that same rule apply if I leave that money/investment to him by beneficiary so it is not considered as part of the will?

Legal disclosure, consult an attorney
To answer your question, you should use the beneficiary designation on your account and the money will go to your beneficiary more easily than going through the will. It’s still inheritance and as long as he keeps it completely separate, he may be able to shield it in a divorce.
