I have a on board charging station - 2 battery - yellow and green lights was flashing
looking on charger diagram - said loose connection so I checked connections found nothing - light still flashing

Question Is if battery is going bad will it cause this trouble code to appear ?

How do you check a trolling battery , unhooked it, was still 12 volts ?

How old are the batteries? Check water levels. Connection may need cleaned up.

Do you have 2 batteries? If so, swap the connections to the charger and see what happens with the light.

My battery connections have to be tightened every few trips. All those vibrations can loosen them up quickly sometimes.

I have seen a battery show 12 volts before, but when you put a load on it you will see that it�s bad.

Very true.

Check the water. Put it on a slow charge. See how it handles a load. That will tell ya.

A fully charged battery should be reading 12.8vdc. If it�s only reading 12 then you may have a bad cell which can cause some chargers to show a fault.

What brand of charger? Minn Kota says this indicates the battery is below 10.5 volts and will resume charging (flashing green will turn off) IF the voltage rises above 10.5.

2 interstate deep cycle batteries -3.5 years old
minn-kota charger
I think they are sealed but I'll look to see if I can add distilled water

You can buy a battery tester from Amazon for a real decent price.
I bought this one for both my car and my boat. It will test both
6 volt and 12 volt batteries under load. There are also testers for
a lower price available.

AutoZone and O�Reilly�s battery test for free. If the voltage fell below 10.5, you�ll need to supplement the charge to get the on board charger to resume charging. The batteries may be salvageable; but I am 90% certain they are not sealed if they are Interstate.
