Me and a high school buddy are looking into purchasing a 12' jon boat and adding and trolling motor. From what I understand I have to have the boat licensed once I add a motor to it to use it on public waters? Also, do I need to have a boaters license to use the boat with the trolling motor or not?

If the motor HP rating is 15 or higher, then yes you need to complete the Boater Education Course.

The 12' jonboat is exempt from registration unless you add a motor - ANY motor - to it:
