I don't hook any in the mouth anymore now that I use 7/0+ hooks. They still get the bait tho.

FISHER77 you are correct that is the best way, or simply snap hook off and pull barb through and let fall in water thumb

Addressing the original question...
You will harm the turtle less by leaving the hook inside of its throat. It will either rust out or the flesh around where the hook is stuck will fester and push it out.
I do not kill soft shells (in public water) unless they are going to be cooked. I have released several with hooks still in their mouth or throat. I do not know if they made it or not, but they have a better chance that way than with their heads cut off.
