Does it make a difference how a 24V system is rigged. When I got the boat it had 4 lines. Pos and Neg running from each batt to TM plug. Should I have the pos (batt #1) to TM, the neg (batt #1) to pos (batt #2, and then neg (batt #2) out to TM plug or does it make a difference?

You described the correct way to get 24V from two batteries.

Now, if the plug has four separate terminals for the four cables, then it could have an internal jumper for #1(-) to #2(+). But if the pos from both batts are connected to one terminal on the plug, and the neg from both are connected to the other terminal on the plug, then you are getting 12V not 24V
