Shopping for a 3 or 4000 series for the bay and a 6000 series for the surf. Which is better?

Both are great reels, I personally like the Penns so can't say much about the Shimano, because I never used them.
For the surf I would actually would try to get the extra bucks and get a Spinfisher V, those things are great in that kind of environment.
