Caulking a shower

I just noticed two gaps in the caulking of the shower pan in my new house. They are right underneath the shower door.
I started to pull out the caulk gun and plug them up, but looking at them it appears that they were left intentionally. They are in the same spot in a little corner of a ridge on the shower pan.
So the question is... is there a reason to intentionally leave holes in the caulking, or should I fill it in?

there should not be any gaps in caulk especially in a shower.

They are close to corners. I tend to agree that there should be no gaps. The thing that tripped me up was that these spots just look like they were left intentionally. They are uniform in shape and size, and are in the same spot on the two corners underneath the shower door.

Do you know if shower has a rubber liner? There should not be any cracks in shower floor or walls. Caulk them, clean the spots with alcohol VERY good,make sure they dry not water or moisture then use GOOD caulk

Our house is about four years old and also has two holes along the same spots in our shower. I've often wondered about whether or not they should be caulked. Perhaps it's an overflow drain? Edit: After doing a bit of research it appears that they're weeping holes that allow moisture that gets through the grout to air out. http://www.diychatroom.com/f2/recaulking-shower-stall-weep-holes-38847/
