I have a Pro Marina HD 3 bank charger on the front of my pontoon boat. It says it is 100 per cent water proof. Has anyone left one out in the rain before? And should I unplug it?

To be on the safe side, "Unplug It". I'd also probably try to cover it with a plastic bag or something similar.

Will have it unplugged for sure. I just figured out a way to cover it, I have a extra battery box that I will cut out a slot to slip over the railing on my pontton boat that should cover it.
