Upgrading to Helix units on the bow and an ultrex.

Is it worth trying to find a trolling motor with built in SI transducer or should i just install a MSI trolling motor transducer on the trolling motor?

I would go with the ultrex with built in transducer if you can get one. I upgraded to an ultrex with built in MDI transducer and images are a lot better than I was getting with the add on MDI transducer.
