Hard to see whats what from pictures, but I only see 1 jumper wire going from + on one battery to - on another battery. I don't see a jumper between the 2 batteries side by side. Looks to me the 2 batteries on the left side of the boat are the only two connected in series to yield 24 volts. However, I could be wrong, hard to tell from pics where the wires are going to.
Which batteries are your trolling motor leads connected to?

Have you actually traced all the wires? My guess is there’s only 24 on it and the other battery is for something else.

I see 4 batteries. Maybe 1 is for the electronics, 1 for the big motor, 2 for the trolling motor but that is just a guess because I can't see the wires good enough to tell what is what.

Have to follow all the wires, but initial glance, the starboard or port box appears to be main battery for cranking. The port box could be isolated to electronics. I only see 24 volts in series, though there may be a parallel connection to port box. You really need to diagram it out with where the wires are going and we can help.

If you were putting 36v thru a 24v troller, I gotta believe you would have blown a fuse.

The fuse may or may not have blown as fuses blow on over amperages and not voltage. Supplying 36V to a 24V trolling motor would surly fry the computer system if there is no internal voltage regulator. Chances are their are not.

Read across the wires coming to the trolling motor with a voltmeter. If it’s 36v and you want 24 just take the one battery out of the series.
