i have a 2000 merc 200 ef1. it ran ok, But knew it wasn't right. every now and then would hesitate on launch. then run good. then later in the day hesitate, even run rich at times. did some reading and decided to send the ECU off to SIMON MOTORSPORTS in California, they do a complete rebuild for $650. Runs great ever since. I ended up finding a 2nd ECU as I wanted a spare in case. it's on it'w way back to me after being rebuilt.
I sent mine there as well, still doing the same your boat was doing

Its a 2007 with only 29 hours? That may be your problem... How could that be my problem? Motors need to be run. I would rather have 500 hrs than 29 on a motor that old

Its a 2007 with only 29 hours? That may be your problem... How could that be my problem? Motors need to be run. I would rather have 500 hrs than 29 on a motor that old Good point sir

I had an issue with similar sounding symptoms (though not nearly as bad from what it sounds like) and replacing the fuel pump made a night and day difference for me.
Its an easy job to do yourself, doesn't take long, and isn't too expensive.
I am not a mechanic though, just relaying what worked for me with a very similar sounding problem.
