Can someone please explain what these different things are? I think B are rod holders and A are dry storage, but I don't know much about anything on these. Got them originally for taking the family out to state parks, but now thinking I could do a little fishing in these as well. Thanks in advance for the help.

A: Hatches for accessing the internal storage; they are not dry storage. You need to assume anything you bring on the kayak will get wet, so grab some dry bags for those items that need to stay dry. For those smaller hatches I would stick to 5L or less dry bags to make sure you can fit them in. Those hatch lids have cord attached to them and the kayak to prevent losing them. Use those cords to attach dry bags to inside the kayak other wise you may have a hard time fishing them out if they move as there are no bulkheads within a kayak.

B: Fishing rod holders

C: Pad eyes. Can use them to attach other accessories such as rod or paddle leashes (to prevent loss incase knocked overboard), fish stringers, anchors, drift socks, etc....

D: Just a pull tab to adjust the back support. Since it's so long I suggest putting running the pull tab through the bungee used to keep tension on the back support so it's not just hanging out in the water.

E: Scuppers. Two main functions are to drain water from the deck and they support the deck from the hull. You can plug them if you want to if water is coming up through them. I do this on some of my kayaks.

Bonus: The bungee attached to the side handle is for storing your paddle when you are fishing. Can also use it for stake out anchor sticks if you go that route.

Neumie is absolutley correct about the "dry storage" if it opens it will leak some.

Best thing I've done is glue a lid underneath a hatch with empty plastic cashews jar.

When you have some time spend it looking at all the modification video's and kayak reviews on youtube.
You can spend a whole day watching the videos and never see them all.
By the time you've watched a dozen or so of those videos, you will be able to get on this forum and give pointers to the newbies without ever leaving your chair. roflmao

So I definitely need scupper plugs because I'm getting water up in the kayak.

For the paddle holder, how do I use that? Couldn't figure out how to get the little black piece around the paddle?

start with fewer of your scupper plugs in. All of them in will cause your yak to sit higher in the water and reduce stability

Here is a screenshot that illustrates the paddle holder.
