During this time of year after it has rained has anyone been catching cats in the muddy running water or out deep?

Any time the river is running there will be catfish feeding.

When the water is moving they will go as shallow as they can fit in if they need to. One of my best days ever got me 15 fish in 2 hours, 10 keepers (because some were flatheads) where a feeder creek entered right after it rained and the normally clear water was solid brown and flowing. The cats stacked up in 3 different spots with the best one being in 9 inches of water on a flat next to the main current. Couldn't get more that 2 lines in the water the whole time.
