I have a 2001 mercury 225. I was in a night tournament last night and when I was coming in to weigh in I noticed my boat started decreasing in speed from about 68mph to 48mph and the rpms decreased from 5800 to 4900. I had the trim up and foot in the throttle and that was just all it was doing.

1000 rpm drop you could have lost 1 cylinder either a coil, plug, fuel delivery to that cyl or that nasty B word no one like to hear (blown up) start with spark and compression test

I did a compression test and all cylinders are equal at 118. The motor is efi.

Along with all fuel filters,,, including the ones you cant see. Also could be you are dropping fuel pressure due to a sticking regulator.

First check your fuel filter, then check to see if you have fire on all cylinders. Next you would have to do a voltage test on your regulators. If a regulator goes bad it will usually look kinda burnt. Your engine should have two and they are easy to replace. Bad regulators are known to cause a power loss on the top end of the power band. In checking your fuel filter remove it and blow through it in the opposite direction of the flow arrow, this should show you if it is clogged. Sometimes a crystal build up will occur and it can be removed by holding the filter with the flow arrow pointing up and lightly tapping the side of it to knock loosely any of this residue. Do this repeatedly until you can blow through it without straining.

Crystal? This motor has a large spin-on fuel filter? If lower checks out good start checking each cylinder for hitting. These years motors have a problem with the coils.

Did you happen to notice the voltage dropping? If so check and make sure the alternator is working properly. . The 225 EFI has the voltage regulated through the Alternator. ( no voltage regs ) If the alternator is not working it will drag the motor down and will be running off the battery and stator ONLY which is not near enough voltage to run the Merc 225 EFI.

I'm with Gary these motors did have coil problems. And your motor does have an alternator and more than likely is NOT your problem.
