installed a livewell pumpout the problem is it pumps out but it also still pumps in fresh water the same time on the other side

Sounds like you have both pumps hooked up to the same switch? So when you turn on one the other one comes on at the same time. If this is right and you want the pumpout to pump out without pumping new water in you will need to put them on separate switches.
