Marine place that installed my unit got sealant on the bottom of the transducer, but the window at the back is clear. Does the transducer just use the little window at the back, or can this cause problems?

What "little window at the back" ?????????
The transducer broadcasts the sonar pulses from the bottom.

It can cause imaging issues. as Wayne stated the transducer shoot pulses through the bottom of the transducer. I would let them know about it and test it to See how the imaging is.

Transducer looks like this, and there is a glass or plastic opening at the narrow (tail end). http://www.humminbird.com/Products/XNT-9-DI-T/But, yea, I'll call the boat place. There may be something that can take the sealant off. If it causes issues, I took pics, so worst case they can buy me a new transducer.

That "window" is where the inside is filled after the transducer is assembled. There is a temp sensor there also.
