gone from alum to fiberglass boat. Will a transducer mounted in the hull give as good a reading as one on the transom

A puck will do the best job if mounted down in the hull. A skimmer will work inside but the puck works better

A shoot thru is not compatible with all boat hulls. Most bass boats it's not an issue.
But do yourself a favor and Make sure that you test the location of the shoot thru hull ducer before permanently installing it.
