What are the differences if any between the two transducers? Can a Gen 3 or Carbon unit use the LSS1?

I am running both the 3D and LSS2 off my Carbon and that is what I suggest for your Gen3 or Carbon series. The LSS1 is getting to be too old of a technology to blend it in with the current Gen-3 or Carbon.
