Never seen anything with a yellow wire but RED is the standard positive wire.

Lots of marine manufacturers have gone to using yellow for NEG instead of black. Black DC neg and black AC hot in close proximity have caused a lot of problems for people not knowing much about marine electrical.

Each set of leads will go to each individual battery. Connect the red wire to the positive and yellow to negative of each battery. One set of wires will go to battery 1, the next set to battery 2 and the last set to battery 3. The type of trolling motor (12, 24 or 36 volt) that you have is irrelevant to how you install the battery charger.

Pic is kind of blurry but shows you how the trolling motor batteries and charger should be hooked up.
