Is the a special way to apply the RTV under a head so that the water passages don't get blocked? Just apply small amounts on flat surfaces between the water passages?

Same old 1996 Johnson Fast Strike.

Small dia. Like 1/16th bead and don`t mess around while doing it. I like to get the cylinder head on just snug, wait about 1 hour then torque. Aftermarket head gaskets are available.
