I have a 24 volt 80lb thrust Minn Kota. The battery size that are in it now are 27. Would it benefit the overall troll motor performance if I went with a size 29?

Compare the capacity of the two sizes and you'll answer your own question.

I have Optima Yellow D34 tops on my 24v motorguide. They never seem to run down.
I believe these are dual purpose deep cycle but they were already in the boat when I bought it.
My starting batteries are blue top D31

I've got two 27's on my 80lb, 24 volt TM. No problem as long as I keep the electrolyte level up, and the standby charger on!

I assume you have a Maxxum 80 and the two 27s should work fine if you keep then charged.
