Will this cause the transducer not to function properly? I would have thought after all these years these wires would be sealed throughout.

yes, it can also cause bad problems for the head unit if it were to short out also. Humminbird has had issues with this happening with various tducers. I had to send back a hdsi ducer for the same problem
