Just got a diff yak. New yak has scuffer holes none are center of the yak . I'd i make a homemade mount it might be tilted slightly because of where the transducer will sit on the bottom of the yak. Is this ok or does it have to be perfect? On my sit in I just used through hull but with the sit I got I need to figure out the best mounting

It will work fine. I have mine mounted through the scupper with no issues.

As far as I can tell it does not have to be perfect to work fine. You should try to get it as close as possible using the eyeball scale.
I've had the same FF over the same water using both the scupper mount that was off level by a good 3/8" and a track arm mount and I couldn't tell any difference in the FF display.
