will they still generate today if they have water in the river bottom, if not will this water form the rain last night make it a no go for fly fishing?

The Corp generating schedule is a bit of a roll of the dice sort of thing. You can call their number or visit their website. They are known to sometimes adhere to the schedule.
Don't know why it's that way, but, unfortunately, that's how it seems to be.

Well What about the water hat is there form the rain. Would it make it bad conditions for fly fishing even if the generators were not running?

My experience has been that rain doesn't affect much right below the dam. The only significant water that gets added to the mix comes from generation. Fly fishing subsurface for stripers, etc should be unaffected.
